What you can try is to create a file called ".nomedia" in the folder where these files are stored (make sure your music is not stored in the same folder). The easiest way to do that is by using an app for it like this one.
After this, you need to go to Settings -> Apps -> All -> Media Storage -> Clear data and then you also need to restart the phone. But please note that this will delete your playlists (not your music) and may also reset downloaded music information.
The .nomedia file will make the media scanner in Android skip that folder. It's however still possible for Whatsapp to request the media scanner to scan these files. In this case they will be scanned in displayed in Music. In this case you could perhaps use the folder mode in Music or contact Whatsapp with your feedback.
I don't have WhatsApp media on my music app, I always put my music files into the folder called "music" on SD card.
